To investigate the prevalence and genotype distribution of(CT) in different anatomical sites in men who have sex with men (MSM) in Yunnan Province in 2023.A cross-sectional study was conducted in MSM recruited from 14 autonomous prefectures in Yunnan from January 1 to December 31,2023. The information about their socio-demographic characteristics were collected and clinical samples, including urine, pharyngeal swab and rectal swab, were collected for CT nucleic acid amplification. The positive samples of CT nucleic acid were used for nested PCR of outer membrane protein A (ompA) gene. The genotypes of CT were determined by BLAST comparison and phylogenetic tree analysis from the National Center for Biotechnology Information, United States.A total of 1 344 MSM were surveyed, in whom the overall CT infection rate was 8.2% (95%:6.7%-9.7%). The CT infection rates in the urogenital tract, oropharynx, and rectum were 4.9% (95%:3.7%-6.1%), 0.6% (95%:0.2%-1.0%) and 4.3% (95%:3.0%-5.5%), respectively, the differences were significant in different anatomical sites. The infection-related factors analysis in different anatomical sites showed that the risk factors for CT infection in the urogenital tract included being aged 16-19 years, education level at or below secondary school, bisexual orientation, and positive for(NG). Among the 63 samples with ompA gene sequences, 8 genotypes were identified, including genotype J, Da, F, G, D, E, B and K. Genotype J was predominant in the strains detected in the urogenital tract, pharynx and genotype Da was predominant in the rectum, respectively.There was no significant difference of the CT infection rate in the urogenital tract and rectum among MSM in Yunnan Province, but both were significantly higher than the pharynx. The genotypes were diversified, with genotype J being the predominant genotype in the urogenital tract, pharynx and genotype Da was predominant in the rectum, respectively.
